on the tree是指生长在树上。
in the tree是指在树上，不是树上长出来的，如：羽毛球在树上就用in the tree.
英语很多是习惯。但你可以这么想，in是在一个空间里面的，比如车子in the car，比如教室in the class。on是在一个面上面的，比如地面on the ground，比如桌面on the table。
但是，这都是表示空间的时候才这么说。on the class也有它的意思，但就不是表示“在教室里面”了，不可一概而论。
