Young Harry Potter has to lead a hard life: His parents have died in a car crash when he was still a baby, and he is being brought up by his Uncle Vernon and Aunt Petunia. For some reason unbeknownst to the bespectacled ten-year-old, the Dursleys let him live in the small chamber under the stairs, and treat him more like vermin than like a family member. His fat cousin Dudley, the Dursley's real son, keeps bothering Harry all the time. 哈利·波特在霍格沃茨魔法学校学习一年之后，暑假开始了。他在姨父姨妈家熬过痛苦的假期。正当他准备打点行装去学校时，家养小精灵多比前来发出警告：如果哈利返回霍格沃茨，灾难将会临头。多比为哈利重返霍格沃兹设置了很多障碍，但哈利和罗恩还是开着韦斯莱先生会飞的福特老爷车，义无反顾地回到了霍格沃茨……
新来的黑魔法防御课老师 吉德罗.洛哈特 是很多女巫的偶像，因为他外貌英俊，风度翩翩，而且他写出了一系列著作，如《会魔法的我》等等，描述了他所经历的很多惊险的场面，为他在魔法界赢得了很高的声誉。然而，通过了解，哈利渐渐发现，洛哈特教授不过是一个夸夸其谈的伪君子，他在魔法上造诣似乎并不像他吹嘘的那样深厚。并且，洛哈特教授生性虚荣，不断向哈利传输所谓“名人的行为准则”，让哈利不胜其烦。
了解才一开学，魔法学校里就怪事连连：守门人的猫和几个学生受到某种可怕的力量的攻击而石化，事发现场留着鲜血写的“密室已被打开……”
为了加强同学们的防范意识，洛哈特教授和斯内普教授组织了一个“魔法决斗小组”，旨在向同学们传授一些基本的魔法防御知识。在演习过程中，哈里无意中说了“蛇语”，以阻止马尔福变出的蛇攻击同学，但是这一举动引起了轩然大波，因为，即使在巫师界，会说蛇语，也就是所谓的“蛇佬腔”也是不受欢迎的，因为这是斯莱特林特殊的了能力，而且是黑魔王伏地魔使用的语言，大家纷纷猜测他就是“斯莱特林的继承人”，并且把哈利看成是一个危险分子，这让哈利迷惑并痛苦不已。哈利的耳边时常传出幽灵般的声音：密室之门将被打开……这让哈利更加迷惑。同时，又有几名曾经说过哈利坏话的同学被石化了，这让大家的恐慌情绪更重了。
在霍格沃兹里，流传着一个古老的传说。当年霍格沃兹的四位创始人在招收学生的意见上，有着很大的分歧。斯莱特林认为，只有血统最为纯正的纯血统巫师，才有资格进入他的学院学习。斯莱特林在霍格沃兹的一个地方建立了一个密室，传说中只有斯莱特林的继承人才能打开密室。没人知道这个密室在哪里，但是50年前，密室曾经被打开过，并且有一名学生死了。
面对越来越多的受害者，学校里一片恐慌。学校甚至宣布，可能要关闭。
赫敏哈利，赫敏和罗恩三人决心要找出密室的秘密。他们怀疑这一切都是马尔福干的。他们配置了复方汤剂，变成克拉布和高尔的样子，想从马尔福口中套出话来。可是，就连马尔福也不知道谁是“斯莱特林的继承人”，更没有打开密室。哈利在他们平时配置汤剂的女盥洗室里面无意中发现了一本日记，虽然看上去破破烂烂，但是里面一个字都没有。哈利带走了这本日记，并且惊奇的发现，这本日记自己会思考，还会与人交流。日记自称叫“汤姆·里德尔”，曾经是霍格沃兹的学生。并且向哈利展示了他的一段记忆，哈利发现，50年前，似乎是海格打开了密室，放出了怪物，杀死了一名学生。
哈利去找海格求证，海格否认曾经打开密室。正在这时，魔法部官员前来逮捕海格，海格被带去了阿兹卡班，邓布利多也被迫被解除了霍格沃兹校长的职务。海格走之前，为哈利留下了一条线索：“只要跟着蜘蛛，就能得到线索。”
为了解开一连串恐怖的谜团，哈利必须探索密室之谜，而致命的危机正一步步临近……
在一次魁地奇比赛后，哈利和罗恩被告知，赫敏也被石化了。二人心痛不已，更加决心要找出密室的秘密。可是一切毫无线索，就在二人毫无头绪时，哈利发现了蜘蛛，他们俩尾随蜘蛛来到了禁林深处，禁林深处住着一个巨蜘蛛群体，群体的首领阿拉戈克曾经是海格的朋友，阿拉戈克证实，海格没有打开密室，打开密室的另有其人。就当以阿拉戈克为首的蜘蛛要攻击哈利和罗恩时，韦斯莱先生的会飞的福特车赶到，救了他们一命。
哈利和罗恩在一次探视被石化的赫敏时，无意中发现赫敏手中握着一张从图书馆书上撕下来的纸，上面写着“蛇怪” 和“管子”。哈利一下子恍然大悟，原来他一直听到的声音是蛇怪的声音，因为他是蛇佬腔，所以只有他能听到，而别人听不到。而这个声音之所以一直在移动，是因为蛇怪一直藏在城堡里的下水管道里面，并移动着。而50年前死去的女学生，如果她一直没有离开她死去的地方，那么她就是女生盥洗室里的幽灵“”。
哈利跑去向“哭泣的桃金娘”证实，“哭泣的桃金娘”向他讲述了上次密室被打开的场景。她因为和蛇怪对视了一下，就马上毙命了。而通过反光的东西看到蛇怪眼睛的人就会被石化。
就在这时，坏消息再次传来，罗恩的妹妹金妮被蛇怪劫走了。罗恩和哈利决定马上去救金妮。他们逼迫洛哈特教授陪同他们，通过桃金娘的盥洗室，哈利用蛇语打开了通往密室的通道，进入了密室。在通往密室的通道中，洛哈特教授准备对哈利和罗恩实施遗忘咒，没想到罗恩的坏魔杖把这个恶咒反而作用在了洛哈特教授身上，洛哈特教授失去了记忆。同时，恶咒的威力让通道塌陷了，哈利只好一个人继续前行。在密室里，哈利见到了汤姆.里德尔，才知道，原来他就是伏地魔的少年时代。伏地魔在霍格沃兹读书期间，曾经打开密室，放出了蛇怪。现在，他的一部分记忆存活在日记本里，金妮得到了这本日记，并向他倾诉了自己的心事，伏地魔从而控制了金妮，令她打开了密室，放出了蛇怪，还在墙上写下了“密室被打开……”等文字。伏地魔让蛇怪攻击哈利，危急时刻，凤凰福克斯出现，带给哈利分院帽，哈利从分院帽里抽出了格兰芬多的宝剑，杀死了蛇怪。与此同时，伏地魔正在吸取着金妮的活力，金妮奄奄一息，伏地魔越来越强大，金妮越来越虚弱，哈利灵机一动，将蛇怪的毒牙刺进了日记本，伏地魔消失了，金妮醒了过来。福克斯的眼泪治好了哈利的伤，他们和罗恩回合，福克斯将他们带出了密室，回到了霍格沃兹。
学期快结束了，斯普劳特教授培育的曼德拉草成熟了，救活了所有被石化的同学，海格也被释放了。哈利在霍格沃兹度过的第二年在一片欢乐中结束了。
